I am confused regarding to Receipt and Register product in Purchase Order, what is the logic, I checked that registering product affect the on hand quantity.

From what I know it works like this , say, you have 100 boxes of an item in you inventory and then you get an order which requires 40 boxes and you mark items in the sales order as registered which means you have blocked that 40 boxes against that order. Now you only have 60 more to sell.

From a financial perspective registering a product does not create a transaction in the finance area. That is, even though the goods might already be available in your warehouse and you can use them for example for sales orders - as Anoop Tripathi mentioned - you can't see the $ on your ledger accounts. This is something you probably want to avoid and therefore you should ensure that there is no lenghtly time period between the time you register a product receipt and the time you post the receipt (packing slip).
From an operational perspective you will not see a big difference between registering and receiving goods. Yet, depending on your inbound processes it might be the case that some of your warehouse workers first register products once the arrive at the inbound dock before they are received through a receipt posting once they are moved from the inbound dock to your warehouse.

Regarding to effects on On-Hand quantity, as I see that registered items increase the on-Hand Quantity, so if I register and receipt, I don't think there is a benefit from using receipt. Is that right?

Whether or not you are registering the products you receive or not depends on your warehouse / inventory processes.
From a system perspective it is an optional step that is not required if you don't need it for supporting your process flow.
When products arrive, they can first be marked as Registered. This lets everyone know they have arrived so they no longer need to expedite the purchasing and goods in departments.
If you want tcreate serial numbers then this is a necessary step. If you want items to go through a QA check before use (even if you don't use a formal Quality Order, then registration is a way to see the goods have arrived but are not yet released for use.
The products might then go through additional processes, such as formal quality management such as microbiology testing, or thee maybe a backlog of goods in work before goods can be located in a large warehouse with many deliveries. Once those processes are complete the registered goods can be updated to Received.
An ASN is effectively a pre-registration process that you can use with WMS.

As I understand, I cant invoice quantity unless it received by receipt operation, so registered quantities are not subject to invoicing. Correct?
You can even invoice your purchase order without posting a receipt - provided your system setup allows for that. When you are doing that, AX is making the receipt postings in the background so at the end of the day you will still have a receipt posting :-)

From Financial perspective and the current process is registration process is needed is there any way to link the registration and receipt in order to ensure that both are executed and as you mentioned the time between them will be shorter.
Once you scan the item against the purchase order in your warehouse and post the registration, that is item arrival journal for the product or from mobile device if you are using "Warehouse Management", the status of the line items will be "Registered". Registration job usually performed by warehouse workers.
After completing the registration process, the warehouse manager or inventory controller needs to post the product receipt, once the product receipt posted the status of the line item will be "Received". This status will also raise the "Accrued liabilities" for the legal entity.
