During importing the bacpac into one Tier 2 environment, I saw there are some scripts to disable indexes. Are these the indexes are disabled by default? And also if I disable indexes from LCS, where can I check the list of disabled indexes?

Indexes are disabled during bacpac import to improve import performance and avoid unnecessary indexes updates. After data is imported there is a phase to enable these indexes. You can't disable indexes from LCS (only delete) and you can't get a list of disabled indexes from LCS.
also should let the bacpac do it's all task including index maintenance
once it is done for better realibility could still run index update using batch job in D365FO
During DACPAC import, while it's creating the new DB and filling tables with data - there is clearly a step where it DISABLES all indexes, to speed up data load.
At the end of data import, it SHOULD RE-ENABLE indexes.
