In AX2012 we have an option compare that we can use to find out the difference between Layers for any objects .
In D365FO how we can do the same?

There is no difference. It's the same thing. Like Sukrut wrote: "Compare code with base line compares code with standard version."
If you do overlayering on the standard objects (not possible since 8.0 version) or ISV code or your own code, you can compare the overlayered version to the original version with this functionality.

You can right click the object and select Compare code with baseline or Compare metadata with baseline. This option is available only on objects that have overlayering in place.
