Is there a way to create a stock count schedule that does not pick up the inactive items? or possibly remove them from schedules they want to reuse?

There is not an option to exclude Inactive items from being added to your stock count schedule, but you could just delete the row for those items that are set to inactive prior to starting the stock count. There is an option to exclude items are are Discontinued, but not ones that are set to inactive.

Under the Stock Count Mass Add window, (Inventory | Transactions | Stock Count Schedule | Mass Add button) you can select Item Type as the Stock Count Range option, and the choices in there are Sales Inventory or Discontinued. I hope that helps.
