I want to have DunsNumber in CustCustomerV3Entity butI t seems I can't add DirDunsNumber table as a datasource for DirPartyBaseEntity which is used inside CustCustomerV3Entity

You can create an extension of DirPartyBaseEntity and add the field DunsNumberRecId from derived data source DirOrganizationBase. You can then add the table DirDunsNumber as a data source in an extension of CustCustomerV3 entity and link it to DirPartyBaseEntity based on DunsNumberRecId field. You should now be able to add the field DunsNumber in CustCustomerV3 entity extension.

I added the dunsNumber field in CustCustomerV3Entity...and inside my custom Json service, I do insert inside this entity and I added this condition (if the input of dunsNumber != Null then fill it in custCustomerV3Entity when inserting)
Now in postMan if I leave dunsNumber as Null or if delete the whole node, an empty string records gets inserted in DirDunsNumber and now whenEver someone tries to create a customer and not fill this DunsNumber we'll get an error that it already exists. What to do in this case?
What join mode have you used for DirDunsNumber table?

Outer join..not sure why it inserts to it everytime
You will need to create CoC on insertEntityDataSource and updateEntityDataSource methods in the entity. You can check how LogisticsPostalAddressBaseEntity datasource update is being restricted in the existing entity method.
