If the Power BI report works correctly in Power BI Service but the filter pane is broken only when embedded in Dynamics 365 using XrmToolBox, while other reports work fine, then the issue is most likely with that specific report rather than XrmToolBox itself

Corrupted Filters
Persistent Filters
unsupported visuals
RLS (Row-Level Security)
This strongly suggests the issue is specific to the report. I would check, in order:
Broken report/page/visual filters.
Broken or renamed fields in the data model.
Unsupported custom visuals or slicers.
Report ID or embed configuration.
RLS configuration.
