Is Integration Manager capable of deleting GL accounts based on a source file?

IM is not capable of deleting any records. You probably could add a script to do that but I would advise against it as you would need to check that there has been no activity with those accounts. You can however use Cards->Financial->Mass Modify to delete a range of accounts. You would want to delete through GP so all the data validation occurs.
