I have had the same issue in a 1611 PU 8 environment even though the main accounts where there, included in the account structure, and configuration in the tax and accounts receivable module.
It was primary solve by suspend the relevant main accounts in the CoA and unsuspend them again. Sometimes I had to change the summary account in the accounts receivable posting profile to another main account and the change that main account back to the correct main account, and same process was used for the ledger posting group setup.
