Hello,
You need to manage security in both SharePoint and HR. For example if you give someone access to attach documents in HR, then they must have write access in Sharepoint. Users can access those documents in SharePoint if they would like to. Usually to better manage, you assign security by document type and assign the corresponding SharePoint site.
