My workplace is currently running Microsoft Dynamics NAV 2009 SP1 on a Windows Server 2008 R2 Standard DELL server.
The plan is to virtualize this physical server by running this as a guest on a Windows Server 2012 R2 Standard Host using VMware Vsphere ESXi 6.0.
My question is will the Dynamics NAV 2009 SP1 (and the SQL Server 2008 environment) work just fine with no issues running as a guest on a host with a different OS?

Generally it should work fine. Personally I'm not so keen on moving the SQL database to a virtual machine if there is a choice - I prefer to keep control of filegroups and their locations on physical hard drives.
As Dmitry wrote, ensure you got enough memory and needed settings of VM to use resources on first priority.
A little suggestion:
- give to your VM as much operation memory as possible
- make good lan connection
We hade experience when woving from server to VM with the same characteristics NAV worked slowly.
