I accidentally imported from template 'Purchase and Payable Setup" using configuration template which contains two lines.
As a result two Setups are formed as follows,
How can I delete the unwanted Setup?

I needed to use development environment,
However, I needed to delete all setup and upload correct again
When our technical consultant tried to delete, the object was deleted. As soon as I opened the program, both of them re-appeared.
Then we decided to delete all the setup uploaded.
After that we removed the wrong line in template and uploaded, then it worked.
That was the reason I verified my answer too.
Mohana's answer alone did not solve the problem.
You can run the table from development environment and delete unwanted setup
