I have a Dynamics user that gets the Dynamics app to only show inside the email pane, not on the ribbon.
Plus it will not open on the sidebar.
Any ideas why it is behaving this way?

Please have a look at this and check if one of the listed resolutions help you:

Also, you can redeploy the app for outlook to try again or uninstall Dynamics 365 for Outlook and then try reinstalling the app.

Strangely we have many users and this only affects a few users on one site.
They have even update the Outlook desktop version (2013).
