I want to set different mark ups on the resource hourly rate based on time of day.
The engineers work 9-5 but do selected call out shifts where the rate increases from 5pm to midnight and again from midnight until 9am
Can I link a work hours template or pay type to a specific time period?

How about creating an Incident type Callout with a Service callout. You add a price list to it as a flat fee or minimum charge. That is how you can change the customer.
You also can add a cost to the product Callout which is the amount you will pay your technician. Create a view on the Work Order Service to have visibility across all work orders.
That works if you pay extra to your technician on the callout.
Another scenario you can explore is to customize the Time Entry to identity the Callout entries.
