Sounds like you need a professional Nav/Sql Performace Tuner to take a look at your system and make sure it's set up properly.

Is it compared to the classic client running the same database or an old version?
NAV 2009 RTC goes through the business logic layer of the three-tiered architecture, which means it can take considerably longer for processes to complete.
Classic Client is a two-tiered architecture meaning you have direct access to the database from the interface, thereby reducing total time to run everything (however it doesn't look as pretty).
Edward,
Do you have separate server for SQL and NAV ? also please check this blog
www.archerpoint.com/.../performance-tuning-microsoft-dynamics-nav-2009-and-nav-2013
It is possible to get slow (a bit) when you use RTC. However check the SQL performances and tune your database.
You can follow this recommendations for your SQL Server: www.google.es/url;rct=j&q=&esrc=s&source=web&cd=2&cad=rja&uact=8&ved=0CCsQFjAB&url=https%3A%2F%2Fblogs.msdn.com%2Fcfs-filesystemfile.ashx%2F__key%2Fcommunityserver-components-postattachments%2F00-10-06-87-26%2FNAV-_2D00_-SQL-Config.pdf&ei=iBlLVfXyDYzTUZnbgdgH&usg=AFQjCNG7aPtIAHtwbPj96KfO33aexjCxYA&bvm=bv.92765956,d.d24
