I keep getting this error (regardless of vendor, item or customer) :
Transactions have already been entered for "Vendor". In order to use the wizard, unmark "Vendor".
Does this have anything to do with the trial version I'm using?
I do notice this in a blue bar "Want to try with your own company data for a free 30-day trial?"

It won't be possible through the wizard, that is meant for initial setup only. You could potentially use Configuration Packages, but if you're truly doing that much volume you'll probably want a custom solution. You could use the new API's which are provided specifically for integrating in this way. There are also the Web Services through which you can use ODataV4 or SOAP for integration if you have your own Devs.
There are also plenty of partners out there that will help you setup custom integrations through the above methods.

You brought up an interesting point about posted transactions: After I set up a new, fresh company with my data, will I be able to import new items into this company in the future? We have over 25K SKUS, and are constantly adding (500 to 1K) new items to our offering. Will this be possible or will we have to do some sort of work around?

Are you trying to import data into the CRONUS sample company? That will not work. You cannot import records after transaction have been posted, which they have in the CRONUS sample company.
You will have another company that you can log into if you click on the 'My Settings' cogwheel in the top right. Switch to My Company and then log out and back in. This will kick off the company setup wizard to setup a few basic details and then you should be able to import into that empty company.
