I am performing a data dictionary synchronize and I am getting at the end some messages that the configuration key is off. Is this going to cause problems?

No, getting those messages is not an issue, it means that some objects (views) in your system are not created in the database in SQL Server because you do not have all the configuration keys enabled. This will not cause any issue.
