I currently have an entity called "Purchase Contracts" and I also have another called "Sale Contracts". Picture below for reference.
As you can see, when I choose "filter by" it brings up accounts that don't even have purchase contracts. The reason I know this is because I can pick one of those below and no purchase contracts come up and I also know based on our business that they don't as well. Because of this the search is very slow. I can type in a name and it will pull up the account but it is weeding thru a LOT of accounts to finally find what I need. How can I restrict this "filter by" so that it will only search on the accounts that actually have purchase contracts? I have heard this is out of the box CRM but can it be adjusted?

Unfortunately this is by design. You can't change this behavior..
This is current design . Our Product team is already aware of feedbacks and will evaluate enhancements on this experience for future releases.
