You should fix the sandbox first and then apply the correct DB to production.
Removing existing legal entities is difficult and not recommended. You didn't mention your process, e.g. if you have a golden config environment or something else as the controlled source of truth of the configuration data. If you have, you should use that as your starting point.
In addition to the reply from Martin, there is no support for deleting legal entities from a Dynamics 365 environment. Did you create a production environment using LCS or via Power Platform Admin Center (PPAC)?

You don't need a complete new environment, but you need a new database. You can ask Microsoft to overwrite the current DB used in PROD.
