Publishing an Extension takes a very long time. Even though waiting for 4-5 hours it still displays running script. and error is thrown later
It ask' me to invoke 'Remove NAV-Application database to clean the tables'
Can someone help me with this.

Can you share the resolution with the community?
To publish navapp only the Server Instance and .navx package path needs to be mentioned. Are you mentioning both of these parameters? If yes, then also check the correct syntax of Publish-NAVApp cmdlet here msdn.microsoft.com/.../mt600252(v=nav.90).aspx
Check if you are missing something.
How exactly (what Cmdlet syntax) do you use to publish your extension? And, what does your extension package contain?
