
So this client ran a reconcile and checklinks on AR and Sales and now the current transaction amount shows the full document amount. When we check the apply tables, the table was blank before the reconcile and checklinks also, the current transaction amount was zero.
Why would there be no apply data in the table and the current transaction amount show zero?

On the Receivables Side, Reconcile Outstanding Documents will look at the Apply records and compare this to the Document Amount to determine the Current Amount is correct. If the Current Amount is not correct based on the Document Amount and Apply Amount, Reconcile will update this. Check Links would have no effect on the Current Amount.
For Payables, there is no process to update the Current Amount. This is done through SQL. However, there is one exception to this. If the Current Amount is more than the Document Amount, Check Links will adjust this. If Check Links was run on Payables and these Transactions had a 0.00 Current Amount, Check Links would move these to history instead of updating the Current Amount.
I would restore live into test and go through this process again that you are questioning. This way you can review the Reconcile and Check Links reports to determine what process is actually changing these. Once done, restore the backup and dig into those transaction that you are questioning.
I went and tested to see if a Damaged Payment that had the Apply Record and running Check Links. This removed the rest of the records for the damaged Payment and also updated the Current Amount. This is because Check Links removed the apply record which GP then knew it had to update the Current Amount of the invoice.
On the Payables side, i would speculate that the apply records did exist before check links as this is the only way i see Check Links updating the current amount.
