We are working with iOS dynamics app, and we have some customized entities, and they have relationships with standard entities like contacts or accounts.
In Desktop app we can see relationships successfully, but when we try to use iOS app, the relationships are transparent (I highlighted them in orange). It's not possible to see them, but if you press in the area you app shows you relationship
If this is a relationship menu for a particular entity, you can control the order in which the relationship buttons appear. When you go to your form customization, on the left size, there are navigation sections like Common, Sales, Service, Marketing, etc,.
As a test, move one of your custom entities above the OOB entities and see how it looks on the IOS app.
If, it's still blank, then I can suggest another approach.

Have you Enabled for mobile for the custom entities?
Also selecting "Available on Phone" for certain attributes?
Yes, we can access both entities, but the relationship between them is transparent
It is an on-premise system btw :)

One more thing, for the custom entity relationships, make sure "Do not Display" is not selected under Navigation Pane Item for Primary Entity :)

Have you set a colour in the properties of the custom entities which are not showing up?
how can I do that in an on premise system?
Thinking aloud, I also wonder if it could be something in your Theme which is doing this (making the background of those entity navigation links white, so the white icons are invisible).
