How do I organize my distribution truck routes in Dynamics Nav 2016 and assign sales orders to it along with a driver and a truck?

It is not available in standard NAV, you need to customize it.
It is not part of standard Navision. Either you need to customize it or check for any add-on available for the same in market.

We are currently using a route truck software system called Samsara. What do you recommend us to do in regards to using Nav in its most native way to create routes, optimize routes, create loading sheets, shipping manifests, and being able to analyze the delivery metrics?
You need to talk to Samsara team and check the options available for integration, looks like they have API's, which you can use to integrate into NAV. You need custom development for all this.
