We are running into issues with merging records due to hierarchy. I realize we can remove the link to the Parent Account, and allow the merge.
However, we do not use the Hierarchy.....is there a way to remove the Heirarchey completely form the Account entity after the fact...without any data issues or repercussions ?

Did you try to uncheck this option?
Since Account is an OOTB entity and the relationship account_parent_account also managed, so I think you can not disable Hierarchical function in Account.

Also I tried to delete the Hierarchical setting and some error popups when user try to view hierarchical data:
But if error is caused by Hierarchy security, then you can disable it with steps in this link.
