I had a business requirement that whenever a new lead is created in D365, the lead's email address should be checked against contact's email address and if there's any duplication then a note is created on Lead's timeline stating that the lead's email address is in duplication with contact's email address.
I have tried to create a workflow for this particular requirement but the note is not visible on timeline even though the workflow's system job shows no error.
Please assist in this regard, thanks.

If the Note is created with the Regarding field populated (and with the correct Lead record), then:
Have you manually refreshed the Timeline data (usually hidden under the elipsis)
Has the Notes(annotation) table been included in your App
Is the Timeline control configured/enabled for Notes (try to manually create a Note on the Timeline, if the option isn't there to add a Note then the control may not be enabled for Notes)
Does the user viewing the Lead's timeline have security privileges to be able to Read notes

I have tested this current workflow multiple times and actually the note is created but just not showing on the timeline and I don't know what seems to be the error here. Secondly, I have also updated my workflow scope from User to Organization but the result is same. If you can please let me know what seems to be the error here, that would be helpful.

Are you getting this workflow to successfully run? Is the note created, but just not showing on the Timeline? What is it set regarding right now when it successfully runs?
I also noticed your scope is set to User - you may want to update that.
