We have an integration built that interacts with a third-party application. Our integration was built to work with Dynamics NAV 2009 R2. Our client has decided they want to use the Dynamics NAV 2009 R2 Classic client. Does anyone know if we would be able to use the same functions already built in the NAV 2009 R2 with the NAV 2009 R2 Classic client?

well... didn't recommend anything, just voiced my opinion.
As a customer I would tell you something about choice: Finding that something is not fit for my business will lead to the decision not to do it. This pays off in the long run, too.
You are right on the UX, IMO. You can get used to the strangest things. But from a productivity point of view, it's good when you have a gentle learning curve and can become fast with the interface. RTC has a gentle learning curve, as it seems. But it requires a mouse with quite some mouse-miles between the controls you have to click. A mouse (or touch, for that matter) is slow compared to any keyboard, even what passes for a keyboard today. For these reasons I can understand that a customer is choosing the Classic Client if possible. Microsoft seems to have anticipated this, and tries to remove choice in NAV2013. We'll see how that plays out.

I was somewhat surprised to read your "recommendation".. .
Choosing for the Classic over the RTC - especially in the year 2013 - knowing where NAV2013 is going - is a no go, and an expensive choice in the long run. It shouldn't be even allowed to the customer to let them make that choice.
Whether the UX is better or not, is just a matter of interpretation and experience. All new products are worse than the ones you're used to work with.. just because the fact you're used to them .. not because they are..

if your integration works with .net - doesn't work with Classic Client. CC would work with Automation (OLE/OCX). What also works and is widely used is web services. But getting a part of the presentation space and a message queue is not sopported by the CC, AFAIK.
The reason for this is that CC doesn't use the Service Tier.
BTW, I can understand that the customer wants to use the classic client. Coping with the RTC is a challenge for an experienced NAV CC user, or any user used to work with the keyboard and *fast*, for that matter. RTC is a decrease in (useful) functionality and in performance. Calling the whole thing "UX" is a joke.
