I have a third party application which connects with AX through AIF. The end user enter their domain credentials in the App and then are able to login.
Please let me know based on this do we have to follow any MS pricing.

I thought the licensing guide was pretty clear. Yes, users must have a licence.
Let me quote a sentence from the section I mentioned above: "Any user or device that accesses the Microsoft Dynamics AX 2012—whether directly or indirectly—must be properly licensed."
I want to know exactly what license i will require. Either a CAL or Device?
The exact license needed depends on functionality you'll make available to users. When you read the license guide, you'll find it explained under "Available CALs".
One-off setups can't be handled by standard Dynamics AX. You'd have to put in place a manual work-around (create the production order manually and choose a different BoM and/or Route); or a customization; or look for a more sophisticated scheduling add-on or integrate with another scheduling system.
