We have recently set up a new company in Navision 2015.
We only need one cost centre in the new company, but all the other existing cost centres from the first company have pulled over as well.
Would we be able to simply delete the cost centres in company 2? Our worry is that deleting these cost centres in company 2 will also delete them in company 1.

Your Cost Centre (I am guessing this is a Dimension) can be deleted within this new company. Each Company can have its own setups unless you are employing an Addon or customization that allows for a central Master Record feature.
