I have to create the backup utility that will executes weekly and backup the leads , accounts, contacts and opportunities data. I was thinking to achieve the same by
1) Create a C# console application that will fetch the updated data(based on some timestamp) and will update our back database.
2) Will schedule it daily or weekly in task scheduler.
I just need to know is it the best way of achieving the functionality or there is some other way as well.

Its depends on which purpose you will use those data . If I am not wrong you are using CRM on-premise then there is many choices to take backup of data .
The way you thought is a great idea for on-premise and if you are using those data for external use or any other purpose . In addition you can automate database backup of Dynamics CRM database weekly basis or daily basis which gives you more reliable to get the data back to CRM for any disaster recovery or restore some another instance .
You can also export data using User Interface by going to Advanced Find or from entity grid ribbon action.
