From Desktop client we accessing correct database but from web client not how to direct and link to main database?
What is your port for your Dynamics NAV Server? Is it default 7046?
If not, you need to change the ClientServicesPort Key Value in Web.Config file (C:\inetpub\wwwroot\DynamicsNAV90)...

What is the value in "ServerInstance" Key? Is it as per your desktop client?
Check Inetmgr and suggest the physical path of your NAV Website
How about the company in Web Client? Is it correct?
In the server can you connect to the web client? Check in the service instance web services are active.

First you have to check that you have correctly configured the IIS for Web Client. If It's working then you can simply navigate to any Page --> check about this Page --> Try to open the URL given there.
