Is there any way to upload multiple web resources in specific folders into the CRM in one shot ?
probably the fastest way is to use WebResources Manager from XrmToolBox:

If you are using Visual Studio 2017 or 2019 the visual studio extention I have loaded to the marketplace may work well for you. It has a feature to right click one or more selected files in Visual Studio and deploy into web resources in dynamics
